Resources developed by Rebecca Swett during her Ph.D. work:

MoSe (Link)

MoSe is a program designed to quickly perform a motif search within a genome relative to other genomic features. We have used it, for instance to find protein recognition sites within 5'- or 3'-UTR of a mRNA or consensus methylation sites within a certain distance of transcription initiation sites. It returns to the user a defined list of genomic loci for further analysis. 

HyDN SNPs (with Andres Cisneros) (Link)

(Hypothesis Driven-SNP-Search) This program will produce a list of SNPs for a particular protein or protein family given a set of genome wide association studies (GWAS).
